Ranged Touch Spells with Multiple Missiles

This is the way that I do it.

Flame Arrow was originally the only spell which did this multiple bolts thing, and because of the possibility for a crit I decided that each bolt had to roll to hit separately. I would only allow sneak attack damage on the first of them, naturally.

The "orb" spells in T&B really muddied the water with their additional saves; I decided to not allow them in my game, but if I had I'd certainly only give one ST no matter how many hit.

1: Yes. Of course you roll to hit for each attack.

2: Depends on the spell...

Acid Orb: I think the description implies that you cannot hit the same target with more than one Orb, meaning that question 2 is irrelevant for that spell.

Flame Arrow: Save separately for each bolt.

... In general I would save separately against damaging effects and a combined save against negative modifiers which would not stack anyway.
