For non MM monsters they can come from anyplace. I use the MM to fill in the basics, and I use all the others when I'm looking for something a bit more exotic and specific. I think in my las tcampaign I used creatures from a good dozen or so differnet sources.

Dangerious Denezins
Beastiary of Krynn
Fantasy Bestiary
Liber Bestarius
Twisted Lore
Draconic Lore
Nightmares and Dreams
Nightmares and Dreams 2
Dragon Magizine (really suprised this wasn't in your list)

Let's see... in the Eberron game that just ended, if a monster wasn't in the MM, it was probably from the MMIII or the Eberron campaign setting (like dolgrims, for example), although I did use the Fiend Folio and Tome of Horrors II a few times, and even the Advanced Bestiary once (war machine skum nearly resulted in a TPK of 5 6th level players, although it was CR 7. Thanks, Advanced Bestiary!).

In my upcoming Planescape game, I think I'll be seeing a lot more use out of Fiend Folio than MMIII, and a lot of use from the wonderful conversions of monsters I've found on the web (like Pants' fiends project).

Monstronomicon is some serious goodness. Denizens of Avadnu gets some coverage in my game as well, especially with the party fighter riding around on a Shard Droth'yar.
 




I use Creature Collection 1 (which has but a couple of things of interest), Oriental Adventures (that has great horrors), Book of Vile Darkness (which has many fiends), and Book of Exalted Deeds (which has a a couple of things of interest to me). I also have Serpent Kingdom.
