Traveller has had plenty of edition wars. I personally prefer MegaTraveller, which was kinda the second edition of that game. I believe there have been broadly 6 or so (little black books, MegaTraveller, Traveller: The New Era, T4, GURPS Traveller, and now T20), but there are also subdivisions within each edition. I think MT had the cleanest rules set for character generation and task resolution, so I use those and that covers most of the playing time. I often use the LBBs for other rules (starship construction, for example - I like the focus on small ships in Book 2, versus the big ship focus in Book 5/MegaTraveller/more recent attempts).
Twilight: 2000 had two editions (and I think is getting a sourcebook-style update in the T20 line sometime); I prefer the first, combat seems grittier.
I don't play much GURPS, but when I do I use third edition - because I don't play it much, I see no need to invest in the new books.
Hero is on its 5th edition and there are occasional edition wars, but here I'm more or less up to date - I like FRED and the recent sourcebooks, they're top knotch stuff.
Paranoia has had at least (classified) editions, I always liked the first edition best, but Paranoia XP won me over, so I'm up to date here, too. Of course, all editions are perfect, XP is simply more perfect.
Not an RPG, but a science fiction wargame called Starfire had (and sometimes still has) some huge edition wars between the "3rd Edition Revised" players and 4th edition, or "Galactic Starfire" players. The timeline is convoluted such that 3rdR is the more recent ruleset, I believe. I prefer Galactic Starfire, has a more balanced R&D system, but it's a shame that the two are so polarized - Starfire has such a small player base to begin with.
