A level 1 rogue levels up and takes wizard. Now he is a 1/1 Rogue/Wizard. Can he take 5 Ranks of Knowledge: Arcane (for being second level) or only 4 (for being a level 1 wizard)?

I believe that the max rank of a skill is dependent on the total character level. So yes, he can take 5 ranks in knowledge arcana.

Some consideration:

This does not work on the few class exclusive skills

Supose your PC had done the reverse: take level 1 in wizard, then a level in rogue... his max rank in knowledge arcana would still be five, but the skill would be at "cross class cost" if you were using the rogue skill points to boost your knowledge arcana skill, so 2 points per rank.
