I think I want the winged template. What good flying desert animal could I pattern the wings after? I would like to have armored skin to imitate the skin of a scorpion if possible through a graft. His favorite animal is the scorpion.

Once it comes down to cosmetic appearance, I'd simply say that's between you and your DM. I don't think I can substitute your visual imagination.

With that said, Scarab beetles come to mind as desert themed wings.

Book of Vile Darkness p.48, a series of feats that alter your body to grant you a benefit (and most also have a penalty), requires the feat Willing Deformity as a prereq. Not worth it in my opinion.

Tome of Battle's Bloodclaw Master is a natural progression from a Warblade with Tiger Claw maneuvers.

Secondly, Sandstorm p.86 has a PrC called Scorpion Heritor that is Scorpion themed and rather Rogue like. Not really building off the 2 handed weapon thing and it's class abilities are pretty poor really, but fits your theme.
