Divine/arcane magic distinction. There have been made so many "fixes" to that system divide that I don't really like the result. I like the solution in AU/AE better.

Arcane/divine/psionic is probably the reason why psionics fail to grow and why so many spellcaster types are 'stuck' in a non-customizable list of spells.

If magic was magic, there'd be so many fewer headaches..and fewer scenarios that use the "god crutch" for a plot device.

I would like to remove the Arcane/Divine divide myself. Your class should determine what spells you have access to from the giant list with feats to expand your repertoire. I'm sold by the AE concept, obviously.

I would like to keep alignment, per se, but drasticly change it. Alignment is something that you should work towards given choice of class and your level. I thought that the alignment system in Stormbringer by Chaosium was much more in tune with the subjectivity inherent in moral systems. In short, you pick a side and work to achieve their goals. You don't detect as "good" or "evil" until you have made significant gains and sacrifices for your chosen side.

I also like prestige classes, but, again, I would change them somewhat.

Some simplicity in weapons damage would be good. Although, I like there being mechanical differences between swords, spears, maces and axes. their fighting styles are different and I appreciate people being able to chose a fighting style that matches the character's personality.

Prestige Classes, Feats, Skills, Multiclassing, Magical buffs, presentation of the game with the idea that the players matter more than the DM...

Seriously, Skills, Feats, and weirdness of the bonus system (luck, circumstance etc.)

Here is how I would "fix" the bonus system:
I would make stacking based on object location (no more than 2 rings), and what game stat it modifies. Thus- anything that increases AC that is not armor, you can only use one of at a time. Anything that increases strength, saves, a skill etc you can only use one of at a time. Thus you can't get a circumstance AND a luck bonus to climb. If you have a item that gives +2 to Str and a separate item that give +1 the first takes precedence and all you get is a +2. Still, you can wear both, and when the creature that eats +2 Str magic items eats it, the +1 kicks in. Spells count for this too. A spell that gives you +4 str takes precedence over the item that gives +2.

This makes effects things much much easier to track and manage.
 

I went with the Divine/Arcane magic distinction, although I do agree with the sentiment that some things might lend themselves to more of a divine flavor. (For example, the ability of clerics to turn undead seems to be something that should require a strong belief to employ. The atonement spell would be a good example of this, as it deals with violations of an ethos.)
